PHYLIP

PHYLIP (the PHYLogeny Inference Package) is a package of programs for inferring phylogenies (evolutionary trees). It is available free over the Internet, and written to work on as manydifferent kinds of computer systems as possible. The source code isdistributed (in C), and executables are alsodistributed. In particular, already-compiled executables are available forWindows (95/98/NT/2000/me/xp/Vista), Mac OS X, and Linux systems.Older executables are also available for Mac OS 8 or 9 systems.Completedocumentation is available on documentation files that come with the package.

Methods that are available in the package include parsimony, distance matrix, andlikelihood methods, including bootstrapping and consensus trees.Data types that can be handled include molecularsequences, gene frequencies, restriction sites and fragments, distance matrices, and discrete characters.

  1. Overworld and Game Data Editor of Zelda II:The Adventure of Link, for Mac OS X. Game Specific: NES: Zelda II: The Adventure of Link: Mac OS X: 1.13: 10 Jun 2007: ztwedit: joncloud: ztwedit is an application that allows editing of binary data in the same structure that is supported by the NES game Zelda II: Adventure of Link.NET.
  2. Overworld: Map Keeper’s Realm is your tabletop RPG companion. With it, you can quickly and easily sculpt your world, retain its history, and share it with the players. Overworld’s propagating levels enables you to create and detail your whole world with a single map.
  3. In War for the Overworld, each and every Underlord is their own unique being. A dungeon is a direct reflection of an Underlord’s presence and individuality. The Underlord Edition includes an extra Dungeon Theme, game soundtrack, lore book The Dungeoneer’s Guide to the Underworld (English only), and short story compilation All That Is Gold.

The programs are controlled through a menu, which asks the users whichoptions they want to set, and allows them to start the computation. Thedata are read into the program from a text file, which the user canprepare using any word processor or text editor (but it is important thatthis text file not be in the special format of that word processor --it should instead be in 'flat ASCII' or 'Text Only' format). Somesequence analysis programs such as the ClustalW alignment program can writedata filesin the PHYLIP format. Most of the programs look for the data in a file called 'infile'-- if they do not find this file they then ask the user to type in thefile name of the data file.

Output is written onto special files with names like 'outfile' and 'outtree'.Trees written onto 'outtree' are in the Newick format, an informal standardagreed to in 1986 by authors of a number of major phylogeny packages.

At this stage we do not have a mouse-windows interface for PHYLIP.

PHYLIP is probably the most widely-distributed phylogeny package. Itis the sixth most frequently cited phylogeny package, after MrBayes, PAUP*,RAxML, Phyml, and MEGA.PHYLIP is also the oldest widely-distributed package. It has been indistribution since October, 1980, andhas over 30,000 registered users. It is still being updated.
